Without seeing the artwork, I can't be sure what is causing issues 2 & 3 in the original question, but I suspect rather than having two pages in the pre-merged file, rather than the 108pp mentioned in the OP's pre-merged file. So, any ideas why the formatting would mess up when i merge the doc? Even clicking on a box of any type takes 2 minutes to complete and I am unable to fix the messed up formatting because I don't have the computing power to do it. I have 38 records I am trying to merge over two facing master pages. In doing this, my document which was 108 pages, maxed out to over 5000 pages.
